The Wachowskis are Prisoner aficionados (e.g. one of the incidental characters of the first film is watching an episode of the series on a TV during a chase scene), and the Matrix is in many ways the electronic version of The Village. But since the series is so much fun to watch, and nowadays out on DVD, I'm honor-bound not to reveal any spoilers.
It's sort of like this: why did Agent Smith come back, anyway? Why does he want Neo to *know* he's been unplugged? Why does his attack mimic Neo's own attack? And how did Smith get into the Matrix' backdoor, anyway? Answer: they have certain... similarities.
