"In the worst of the major massacres, I think about 49 people were killed."

That is, in an individual massacre, not in the whole pogrom. The pogroms were made up of many massacres. The 1905 pogroms took place in like 30 different cities. Odessa was the worst. Also, when did the Chomskys emigrate. The pogroms of the 1880s after the assassination of the Tsar Liberator were far, far, far less bloody (a mean by an order of magnitude). Stepanov gives the figures below for dead/wounded in the 1905 pogroms (TOTAL).
