Universities (originally created by churches) were actually created to promote free-thinking, but only within certain parameters.

Right, but universities (like churches, corporations, nation-states etc) were created to serve vested interests not promote free-thinking. It's only be tremendous opposition to their institutional logic that we end up with the small amount of serious debate we actually do (the natural sciences, of course, exceptions for the time being).
