A theory of everything is still a theory, it's only going to present you this problem if you believe it can't be improved upon.
Your comment seems odd to me because it puts us in a position of always searching, never finding, for fear we might remove the mystery. How do we do this?
Deliberate misapprehension? Savor the anticipation of discovery but avoid effectively engaging in it?
And how do unexplained/unaccounted for things, in a practical way, lead to more freedom?
